It's a format of playing in which you have a 100 card singleton deck, including your commander, and start with 40 life. The commander is set aside at the beginning of the duel, and can be played at any time you have the mana. Each time a commander dies, you may send it back to its command zone instead of putting it in the graveyard, with it costing 2 more to cast each time you do this. A commander is never forced into the command zone. It's always your choice; if you don't want him to, he will not.

If you have lets say a 1/1 flyer and your opponent has a 6/6 flyer if you attack with the 1/1, opponent blocks with 6/6. I then use {divine verdict} on 6/6. Will the 1 damage go through to player or not?

It will not. A blocked creature is considered blocked even if its blockers are removed from combat. The only exception is with trample. If it has trample, the damage will go through.
