If {Flagstones of Trokair} is put into graveyard, and I choose  {Sacred Foundry} to enter the battlefield, is there any chance I could pay 2 life to untap the shock land?

Yup. Totally correct. If the text said "enters tapped, when it enters play you may pay 2 life to untap" then it would be possible.
