In EDH, if you animate Gideon with his 0 ability, does it still count as Commander damage?

Just as it may enter the command zone rather than be shuffled, exiled, destroyed etc

I believe it does not because it's a new entity, and is not named -Not Gideon- like the commander originally is. However {Akroma, Angel of Vengence} the red one still deals combat damage when it's a 2/2 morphed so I'm not really sure.

Commanderness is a quality of the physical card itself, so he should be dealing commander damage as both Kytheon and Gideon

Yup. If you manage to animate one of the C14 commander-planeswalkers, they'll do commander damage as well.
