When I have a manifested cards  {Ugin's Nexus} And it died, does its graveyard agility trigger?

You can flip in standard, you just need a banishing light and enchantment removal.  But it's easier in standard to send it back to your hand.

I am guessing the confustion comes from the manifest/morph reminder cards that taken the token slot in some packs.

While the overlays do resemble tokens and are found in the token slot of packs, the only downside is now players think they're tokens.  Just remember that the Overlay simply clarifies the details of a face-down CARD in play.

Also, Tokens would still be put on top of the library with {AEtherspouts}, they just stop existing.
