This mechanic confuses and infuriates me, okay so say I use black sun for three on a messenger, it dies. Now since it has 3 -1/-1 counters on it when it died and goes to come back wouldnt it still be dead because it was 3 counters? Like with regenerate? When it dies you pay it's regen cost and it comes back? Or do I have this a** backwards?

No. It died, all stuff is removed. It's now a 4/4. If a -1/-1 counter gets on it, but dosnt kill it, the +1/+1 will be removed an so will the -1/-1.

So you have to either kill it twice or exile it, how bout on the stack, it's in the gy and before it comes back you either crack a nihil spell bomb or something and remove the yard, will that work or can you not respond to that?

You can activate like surgical extraction in response to the undying trigger exiling it and all other copies
