Protection/Shroud

What kinda spells/abilities can "target" a creature/permanent with protection/shroud/hexproof?  On the card, it doesn't say "target" but technically it does target.

Ie: You can {Clone} an {Inkwell Leviathan} OR you can {Sculpting Steel} an {Emrakul, the Aeons Torn} with a {Mycosynth Lattice} on the field.

The spells don't actually say "target" but I would figure when {Clone} enters, the controller chooses a creature to clone. I would figure "Choose=Target". I don't fully understand this. Can someone please explain this?

It actually is that simple. If it doesn't use the word 'target' then it doesnt target. The only exception to this is auras. They target the creature they are enchanting by definition.

To answer your question, you may target your own permanents that have hexproof, but not your opponents. No one may target any permanent that has shroud. As far as protection from x is concerned, damage can't be dealt by the specified quality, it can't be enchanted or equipped by anything of the specified quality, it cannot be blocked by anything of the specified quality and it cant be targeted by anything of the specified quality (think of the acronym DEBT).

For example,  {wrath of god} does destroy anything with protection from white as it doesnt deal Damage, Enchant, Block, or Target.

Your explanation was great except for this one spot.  Auras only Target when cast.  If an Aura is put onto the battlefield by another means ({Zur the Enchanter}, {Sun Titan}), it's placed onto the battlefield already attached to something it could be attached to.  Because this doesn't target, you can slip them on to creatures with Hexproof or shroud, but not protection.

Protection is different.  Something with protection is not a legal object for an aura to be attached to, so you can't attach it at all.
