I was thinking about making a rat deck do the rules of {Relentless Rats} still apply in commander? Also any good ideas for the potential commander of this deck?

Yes, and look at the keyword 'ninjutsu'
I think there are a few ninjutsu rats

One of my friends used iMTG to create a {relentless rats} deck. Just {Relentless Rats} and {Swamp}s. He named it something like "I hate {detention sphere}."
