If I use the card {Giantbaiting} and populate with  {Wake the Reflections} will the second giant stay on the battlefield?

Yes, it will stay. The second token will be created by a source seperate from the first, so it will not be affected by the exile effect.

The token would stay, due to the fact that the exile clause would not transfer over to the new token(same as populating the angel produced by attacking with {Geist of saint traft}).

Though the tokens might be identical, the sources that created them are different. The original token was created from {Giantbaiting} and is affected by the delayed trigger of the card, but the second token is created from the source you populated it with, and since the populate card doesn't have the delayed trigger Giantbaiting has, it won't be affected by it.
