Even though they are shuffled back into library they do go to gy for a split second in which I can respond with a surgical extraction correct ?

Incorrect.  Cards like {Black Sun's Zenith} get shuffled back into the library as they resolve, so they never hit the grave.

You'd have to play a counter spell to get it in the graveyard.
