I play  {Thraximundar} zombie tribal EDH on MTGO. With {Rooftop Storm} Thrax is free if its his first time being summoned from the command zone. All subsequent times he is cast you must pay the "commander tax". However if you have {undead warchief} on the field the "tax" is reduced by 1.

Here is my understanding: you do have to pay the {2} additional for each time you cast it. Here's why:

The {2} is not added the the mana cost of your commander. It is simply required by the ruling that you pay it for each time the Commander is sent back to the command zone. So, say  {Thraximundar} has been sent back once, so to play him in a normal manner he would cost his {4}{U}{B}{R} THEN plus the {2}. It should not be read as {6}{U}{B}{R}. You utilize  {Rooftop Storm}'a alternate casting cost to reduce it to {0} THEN plus {2}.
