If a person is useing  {Obzedat, Ghost Council} as the commander for their edh deck, dose his ETB effect count as commander damage as well as normal life lost?

I'm afraid not, for two reasons:

1) It's not damage, it's loss of life.
2) It needs to be combat damage to count towards the 21 needed to win.
