If I play  {Shifting Sky} and all non land cards become the color of my choice, are the card in my opponents hand the color that I choose or does this effect only pertain to the permanents on the battlefield.

Affects permanents only. Until it's on the battlefield, it's not a permanent. So cards in hand aren't affected.

A card is only a permanent while its on the battlefield. This would not immediately effect the cards in a player's hand.
