If I attack my opponent with {Geist of Saint Traft}, the 4/4 angel token comes into play. Can I {Stifle} the exile the token part and I get my permenant 4/4 angel token?

No, because it's all one ability.
If it were two seperate lines of text, then yes. But it isn't.

I read the text; there's two sentences, put a white 4/4 white angel creature token with flying onto the battlefield tapped and attacking.
Exile the token at end of combat.

There's a break; token attacks and follows the combat steps.
Damage dealt.
End of combat, token gets exiled

Geist creates what's called a "delayed triggered ability" with the token exile effect. Geist's triggered ability occurs when it attacks, creating the token and the delayed trigger attached to it. Then, at end of turn, the delayed trigger is activated. {Stifle} CAN target delayed triggered abilities (3rd card ruling).

In short, yes, stifling the token's exile trigger does work (so long as you do it at the right time, when the delayed trigger activates).
