If I pay the overload cost on {Counterflux} can I target every single permanent on my opponents side of the battlefield. Or does it cancel out every other spell my opponent casts.

It will counter every spell that is on the stack and trying to resolve. It can't target things on the battlefield. Really only useful against storm decks (see {Tendrils of Agony} if you're unfamiliar with storm).
