I have a flicker spirit deck I'm toying with. What happens if I exile Mikaeus? When he comes back you don't have a chance to repay 'x' do you. He will die?

No counters when he comes back. Unless there's something else to boost his toughness (like {Honor the Pure}) he'll die.

Another question. Creatures with 'X' in their casting cost. When you use semblance anvil do you get 2x free so you could basically pay the require plain and get a 2/2?
