This question has 2 parts:
1. Can I play multiple {Ancient Den}s in one turn, or does it still count as a land and therefore i cannot play more than one. (Unless another card or ability say so.)
2. My brother loves to use a blue card that returns all permanents of a certain color to their owner's hand. I understand that land doesn't have a color. Does this affect {Seat of the Synod}? Does it stay on the field or does it return to my hand?
One per turn. They are considered lands.
Bounce a color (no idea what it's called) wouldn't hit it. They are still lands and don't have colors.

Yup. Everything that interacts with either artifact or land will hit it. {Armageddon} or {shatterstorm} both destroy them.
On the other hand, they will count as artifacts though you play them as lands. Nice for affinity.
