Title: Indestructible negging

if an indestructible  5/5 creature blocks a 1/1 creature could an instant doing -4/-4 to target creature kill the indestructible since the block reduced the toughness to 4?

No. The creature's toughness isn't reduced to 4 by taking 1 point of damage. It simply has 1 point of damage marked on it. It's toughness is still 5. If you want to get rid of a 5/5 creature with indestructible  you would have to give it 5 -1/-1 counters or give it -5/-5 until end of turn. This sends it to the graveyard as a state based action regardless of how much damage it has marked on it.

The "damage marked on it" part applies for things like trample, right? So if you attack with a 10/10 trample, and I block with a 5/5 indestructible, I still take 5 damage even though the blocking stays alive.
