When you morph {servant of the scale} does morphing count as him entering the battlefield so he gets his +1/+1 counter or does he automatically die? Suppose I manifest him from whisper wood then next turn i morph him for his mana cost

Morph does not count as entering the battlefield. An excellent example of this is that they do not trigger Purphoros or Impact tremors when flipped

So morphing my 0/0 that gets a +1/+1 counter when he enters the battlefield would just kill him?

An example of taking advantage of a morph using manifest is {hooded hydra}. If it were specifically manifested, it would only cost {G}{G} to flip, and its ability says, "when it's flipped up, put 5 +1/+1 counters on it, so it wouldn't die
