Seems good. I recommend {Cavern of Souls} as like a 2-of, and I think {Spreading Seas} is better than {Aquitect's Will} because it basically blanks the land it enchants, so it can take out utility lands, and can cut people off of certain colors of mana (which is really relevant with Junk being as big as it is so you can stop them from casting {Liliana of the Veil} or {Siege Rhino}).

{Aquitect's Will} does if you control a merfolk. I'll switch to spreading seas, as the benefits outweigh that 1 extra mana.
Also, I forgot to add {Spell Pierce}. 2-3 of, counter that {Siege-Rhino}.

And I totally read Acuitech's Will wrong. Spreading seas is waaaaay better.

Time for side board options. As always, it depends heavily on your local meta. It's hard to find a solid sideboard because lists vary greatly from mtgtop8. But some popular choices are
{Leyline of Sanctity}- Burn, early game disruption
{Hurkyl's Recall}- Robits
{Spellskite}- self explanatory and a good card for boggles
{Vedalken Shackles}- not so good, not so popular, but not so bad
{Path to Exile}- Some run white just for this, but it deals with those heavy hitters
Some run more counter spells in the SB, but I think that it justs hurts your tempo way too much.

As a Merfolk player, I approve of this list. Only changes I would suggest are to cut 2 islands for 1  {Oboro, Palace in the Clouds} and 1  {Minamo, School at Water's Edge} to combat possible  {Choke}  {Boiling Seas} shenagins

The only real problems I've been having are with burn and twin. Do you all think it's worth it to splash white for things like {Path to Exile} and {Leyline of Sanctity}, or would it hurt the tempo too much?

It's modern. Fetches and shocks mean you don't hurt tempo, but you pay in life.

It is probably necessary as Burn and Twin are both large portions of the meta.

It's great vs all removal. As long as you don't wanna target your own stuff.

Changed it up a bit. Added White for {Path to Exile} and {Leyline of Sanctity}. What are the opinions on this list?
So far (through some online testing) my matchupups go like this:
Easy- Tron, Elves, Living End, Control
Med- Scapeshift, Hate bears, Tokens
Hard-ish- Burn, Twin
And the long list of "Now if I have good tempo and draw cards just right, I'll win" i.e. It really just depends- Affinity, Abzan, Bloom, Boggles
The beauty of merfolk is that it can beat every deck, there isn't really a bad matchup. The only problem is if you get behind, it's extremely difficult to come back.

You're playing white now. {Stony Silence} and {Fracturing Gust} make your affinity matchup way better. If you can draw them. You should have four {Leyline of Sanctity} in your SB for the burn matchup, and also now have access to hard enchantment and artifact removal. {Oblivion Ring} can be nice as it catches pretty much everything including Emmy.

I drafted a {Swan Song} in a really bad draft (for me). I ran it and every single game I drew it i wanted to counter creatures. The one time I cast it (I think against a Heliod?) the token killed me. A {Grizzly Crow} can be pretty annoying. Have anything that could take it's place? I don't really know a lot of the control cards because I absolutely hate control decks.

On a budget {Deprive} and {Familiar's Ruse}. {Spell Pierce} might work too.
