If I bought the have everything option in imtg the original version do I have to buy it in the new version?

iMtG II is not really a second version of the app, it is version 5.4 and based on Apple SDK 7 while iMtG is version 4.6 based on SDK 6. In any case as Taysby noted these are two separate apps.

Main difference apart from already mentioned, is that iMtG II will get more modules in the future, while iMtG will not. Both are supported with Database Upgrades.

Stupidly I just bought all purchases for iMtG only to realise iMtG2 exists! A shame but not the end of the world. Should I just delete iMtG now?

Up to you I guess. Personally I actually still use imtg 1 since I bought unlimited decks for this and really only use it for the forum now that I don't have much time to play anymore.
