With {Penance} I understand that I can put as many cards from my hand on top of my library whenever I want, and with {Hidden Retreat} I can only put a card on top of my library if a Sorcery or Instant that would deal damage is on the stack. Am I correct on both instances?
yup {hidden retreat} has a target that must be declared upon activating the ability whereas {pennance} just cares if you can pay the cost (having a card in hand to put on top of library).
True. Rules wise the difference is that {hidden retreat} is a targeted ability, while {penance} creates a delayed trigger.

Just to clarify, {Hidden Retreat} doesn't care if the instant or sorcery would actually deal damage to something. It can target any instant or sorcery. The ability would simply have no effect if that spell would not deal any damage
