If a creature is {Cloudshift}ed it would lose all counters correct?

That would be funny. It would tick someone off if that was the commander... Unless they had a permapump, he is not coming back...
It's happened to me in my Karador deck. He got {Black Sun's Zenith}ed. Skullbriar was very sad.
I still reanimated him a few times just to trigger {Dictate of Erebos}, though, because I'm an ass.
