I recently heard, on Tumblr, of a great deck editor/online play client for MTG, called Virtual Playtable. They have a plugin module that has rules support, sideboarding, deck building, and more. The software is shareware, but they promise free updates and card database data, so you can continue to play, as sets come out. I suppose it is similar to Cockatrice or untapp.in, but with better server support, ability to host private games, and future modules to support more CCG's or play. I am still setting mine up, and getting card images ready. Check it out, and let me know if you want to play on there, sometime. It has a limited number of decks and is pretty confusing and hard to learn, I'll stick with Cockatrice. ;)

The layout in game is awfully hard to use in the beginning. And deck building is way worse than cockatrice.

so?  Just make a 2nd account.
It takes all of 20 minutes to learn.
Deckbuilding is only difficult if you cant spell or choose to use custom cards.
A) that's a huge hassle, why not have one account and infinite decks?
B1) Cockatrice takes 5.
B2) it's still not a good layout at all.
C) It doesn't have the search option if you want to look at all cards that do a certain thing.

I play Cockatrice on a Mac and my friend with Linux doesn't have a problem. Why would you need multiple computers to play computer games on? And can't you email yourself the files? That's what I did with Cockatrice before I got a new computer.

Deck building is way easier than on Untap. You also get the advanced search. The interface? How is it at all confusing? It is as straightforward as it can be.

as opposed to doing a search, clicking on the right button, accidently hitting the x, finding out what you deleted, understanding the mess of different sections, etc.
The different sections make it easier to sort, you should read the Cockatrice commands page on Woogerworks before you play anyways, Adv. search if you can't remember the name or want to browse all cards that so a certain thing.
