So if I have a {cavern of souls} naming mutant and if I have a {master biomancer} do creature can they be countered?
I want to say no, because it enters as a mutant, it is not a mutant while on the stack, if this is true it also means you can only use the cavern for colorless mana

This is true. Once they enter the field, they'll be mutants, but while in the hand and stack they'll still be their old creature types.

In this case when biomancer leaves play, will those creatures still remain mutants? I think yes, but just like to have some clarification.

They will remain mutants. It becomes part of the creatures copiable characteristics, and is not dependent on the biomancer being on the battlefield.
It also says "Each other creature you control.
