If I were to counter the hydra with  {Plasm Capture} would I also get the x value or just two mana

You would only get the two. X counts as 0 when determining converted mana cost.

Actually while a card is on the stack X is equal to how much is paid. Anywhere but the stack X is equal to 0

You are correct giggle. It states on  {Plasm Capture} rulings that you gain the value of X. If someone casts  {Fireball} to deal 5 damage, you would gain 6 mana (5+ R)

Rulings
4/15/2013   If the countered spell had {X} in its mana cost, include the value chosen for that X when determining how much mana to add to your pool. For example, if you counter a spell that costs {X}{R} with X equal to 5, you'll add six mana to your mana pool.

Giggle is correct.
