Title: Boros Reckoner, Trample creature

I played in a tournament this weekend using Bant Auras. Yes, I love the hell out of this deck and the aggravation it causes. But anyway. On the field I had a {Loxodon Smiter} with {Rancor} attached, making him 6/4 with trample. My opponent blocked with a {Boros Reckoner}. He then tried to direct the 6 damage at me. I informed him that the Reckoner didn't take 6 damage because of the trample, he only took 3. The store doesn't have regular judges, so my opponent called the guy working, who agreed with my opponent. Please tell me I'm in the right of this? This actually cost me 1st place, as it caused me to lose the second game.

You are 100% correct on this. Unless you stated that you want to assign all 6 damage to the reckoner (which you CLEARLY did not!), only lethal damage will be assigned to the reckoner. In this case lethal damage is 3.
