If you clone  {Konda, Lord of Eiganjo}, will it die due to the legendary rule even though its Indestructable?

The legendary rule will put both creatures in the graveyard as a state based action.  It's not a destroy effect.

In addition indestructible creatures can be exiled, sacrificed, and effects with removal.  A indestructible permanent only refers to destroy or lethal damage.  In this instance the creature is neither destroyed or dealt lethal damage so indestructible becomes irrelevant.
