Ok I have a {invisible stalker} on the field and I {stolen identity} I encode the card on my stalker so when I attack with it can I make a token {invisible stalker} with {stolen identity} already encoded on to it?

Being encoded is not a copiable characteristic.

You can make a token of {Invisible Stalker} but it wont have another instance of {Stolen Identity} on it.

That makes me sad I thought it was an ability :(

Once you cast stolen identity you then chose to encode it to the original stalker.  The stalker is able to keep producing copies when it deals combat damage to a player but for any of those copies to gain the desired ability, stolen Identity must be cast again.
