I still have to confirm this, but I believe the only instances that dont count are {primordial hydra} and {Mikaeus, the Lunarch} when you cast them and {master biomancer}. The difference I see is that the creatures are entering with the counters already on them meaning copsrejak doesnt see the counters "placed." This can also be important when dealing with {fathom mage}.

I am actually asking nearly specifically for Fathom Mage because im thinking ot using a Corpsejack and Fathom Mage combo

Ok, according to {doubling season}'s rulings, those type of effects do indeed affect "enters the battlefiled with"

{Master Biomancer} just became a lot more OP

Rulings from  {Corpsejack Menace} @ the gatherer:

Rulings
10/1/2012   If a creature you control would enter the battlefield with a number of +1/+1 counters on it, it enters with twice that many instead.
10/1/2012   If you control two Corpsejack Menaces, the number of +1/+1 counters placed is four times the original number. Three Corpsejack Menaces multiplies the original number by eight, and so on.
