Title: Progenitus, Commander (EDH), Replacement Effects

His ability says that if he would be put in a graveyard from anywhere, shuffle I'm into his owners library instead . Can I not return him to the command zone instead?

You may send him to the command zone. When multiple replacement effects go off at the same time, the controller of the card decides which one to apply, and the other will do nothing.

And here's your ruling, so your playgroup doesn't give you a hard time 😏

615.1. If two or more replacement and/or prevention effects are attempting to modify the way an event affects an object or player, the affected object's controller (or its owner if it has no controller) or the affected player chooses one to apply, following the steps listed below. If two or more players have to make these choices at the same time, choices are made in APNAP order (see rule 101.4).

See the ruling itself for the steps (which go into a lot of detail) if you wish, but this explains that you get to choose which effect to apply.

So this card is legal for edh play then ?

Absolutely! Check out the Commander section here on iMtG. The stickied subject at the top, "Commander Format Deck Rules" has all the bannings or restrictions for making an EDH deck, kept up to date by Gorzo.
