If I enchant an equipped creature with  {Artifact Ward} does that mean it doesn't get any benefits from the equipment?

It will still get the bonuses, but make sure the equipment stays on because you won't be able to put them back since you can't target it with artifacts anymore.

I thought the "equipped creature" text worked as targetting the creature it was equipped to

It's not like pro anything. This is a very weird case but in my knowledge anything that's equipped to the creature prior to the enchanting will stay and give bonuses since they aren't targeting unless they say so. You will not be able to equip after enchanting so be careful about that...

Artifacts and enchantments fall off if the afflicted permanent gains protection from them. However shroud and hexproof only prevent the "target" aspect if it and therefore do not mess previous equips and enchants.

In this case it's a version of hexproof. Not pro artifact
