There's this guy called nivmagus elemental and his ability is he can exile target instant or sorcery and gets +1+1 it's ability isn't activated. If say I cast an instant and my opponent counters it with a counter spell can I in response sac the instant and pump the nivmagus?
Yeah. You can exile the spell you just cast, so its completely useless if countered.

I thought his ability read whenever you counter a spell exile it and put a counter on him. Not exile any card countered... Maybe I read it wrong tho
You exile any spell YOU cast. The spell you exiled doesn't resolve, so it doesn't do anything.
